I get infuriated a few times per NBA game at the ticky tack foul calls and the referees overusing their whistles. I like to see good, physical defense get rewarded, not punished. The NCAA does this, the NBA does not.
Otherwise, the NBA is far superior.
I find the NCAA officiating the worst part of the game. A very high percentage of the upsets I see stem from more athletic good teams having their athleticism stolen by bad officiating. High flyers are ALWAYS getting charge calls when the defender wasn't even in their path or set until they are already in the air.
The ticky-tac fouls on the perimeter in the NBA are annoying but they serve a purpose. Sometimes you see NCAA teams constantly lightly fouling on the outside and it completely kills the opposing offense and basically makes the game unwatchable. If players can't dribble without hands on their wrists they can't make great plays.
